MOSAIK is a reference-guided assembler comprising of the main modular programs MosaikBuild and MosaikAligner. MosaikBuild converts various sequence formats into Mosaik’s native read format. MosaikAligner pairwise aligns each read to a specified series of reference sequences and produces BAMs as outputs.
